For most online stores in Belgium and the Netherlands, the best payment provider for Shopify is Shopify Payments: no third-party fee, and Bancontact, iDEAL | Wero, Klarna, Apple Pay and Shop Pay are built in. Add PayPal. Choose Mollie, Adyen or another provider when your industry, your volumes or your payment methods call for it.

Below you'll find every serious option, how Shopify treats it and when an alternative is the better choice. For the background on taking payments on Shopify, see our complete guide to Shopify payments.

How it works: primary and additional payment providers on Shopify

On Shopify you always have one primary provider for card payments, also called a payment gateway. That's either Shopify Payments or an external card provider. You can't run two at once for cards. On top of that you add extra payment methods, such as PayPal, buy now pay later or local methods from another payment provider.

Shopify Payments as primary: no third-party fee on Shopify Payments, Shop Pay and PayPal. You do pay a fee on extra methods through other providers, such as a Mollie app for in3.

Another provider as primary: third-party fee on everything that runs through that provider.

Shopify Payments plus one direct external provider: allowed, but Shop Pay and the local methods through Shopify Payments then cost the standard rate plus 1.25%. Plus merchants with a signed contract can't use this combination.

Manual methods (bank transfer, cash on delivery) and POS orders: no third-party fee.

Shopify Payments: the default

No monthly or setup costs, no third-party fee, and Apple Pay, Google Pay and Shop Pay are switched on automatically. Bancontact is only shown to Belgian customers paying in euro, iDEAL | Wero only to Dutch customers. You choose daily, weekly or monthly payouts, with a minimum settlement time of 3 business days. All rates per plan are in our article on Shopify Payments fees; how to activate it is covered in setting up Shopify Payments in Belgium.

PayPal: the standard addition

PayPal through Shopify Payments only exists in the US and France. In Belgium and the Netherlands you connect your own PayPal account and pay PayPal 3.40% + EUR 0.35 per transaction. As long as Shopify Payments is primary, Shopify adds nothing on top.

Mollie: for extra methods and multiple platforms

Mollie is strong in Benelux methods, works on any platform and you can have an account running in minutes. On Shopify you do pay the third-party fee: in our example below Mollie costs EUR 1,825 a month against EUR 1,015 with Shopify Payments. The full comparison is in Shopify Payments vs Mollie.

Adyen: for enterprise

Adyen only works on Shopify if you already have an approved Adyen account and use Shopify Checkout. As the primary gateway it turns off Shopify Payments. Klarna and PayPal don't run through this integration, Managed Markets doesn't work and you lose the Shopify Payments fraud tools; Shopify's fraud analysis and Shopify Flow do remain. Adyen charges cards at Interchange++ plus 0.60% and a fixed processing fee per transaction, with a minimum invoice that varies by industry. We rarely recommend Adyen: our preference is Shopify Payments, but it depends on the merchant. These are the cases where we do look at it:

Your group already works with Adyen, for example for the tills in your stores or for other online stores. One contract and one set of reporting across all channels can then outweigh what Shopify Payments adds.

High card volumes with many European debit cards, where Interchange++ comes out cheaper than the flat Shopify Payments rate. Do include the minimum invoice and the Shopify fee.

If you need Klarna, PayPal or Managed Markets, Adyen through this integration is not an option.

Stripe: outside Shopify

In Belgium and the Netherlands, Stripe usually can't be selected as a separate provider on Shopify as long as Shopify Payments is available. Stripe remains a strong choice for anything outside your Shopify checkout, such as custom builds and subscriptions.

Buckaroo, MultiSafepay and Pay.

These Dutch providers each have apps in the Shopify App Store, usually one app per payment method. They're worth considering if you already have a contract or need a specific method. The third-party fee applies to them on Shopify too.

What does each setup cost?

Belgian store on Grow, 1,000 orders a month of EUR 80 (60% Bancontact, 30% card, 10% Klarna):

SetupPer month
Shopify PaymentsEUR 1,015.20
Mollie without Shopify Payments (Bancontact EUR 0.39)EUR 1,825.20, of which EUR 800 Shopify fee
Mollie for cards, Shopify Payments next to it (+1.25%)EUR 1,955.20
Shopify Payments, 50 card orders through PayPal insteadPayPal costs EUR 153.50 on those 50 orders; no Shopify fee

The difference is almost entirely the Shopify fee. Still, the fee isn't always decisive: a customer who can't find their usual payment method doesn't buy. Losing revenue to a missing method costs more than a fee. To see how payment costs fit into your overall budget, read what a Shopify store costs. When Shopify Payments isn't an option

Shopify Payments excludes or restricts a number of industries. Shopify lists, among others, cannabis and related products, prescription drugs, medical devices, tobacco, weapons and ammunition, money transfers and crypto, sexually explicit content, products with unproven health claims, gambling and counterfeit goods. Shopify itself says the list isn't complete and varies by region. In our experience, supplements are usually not a problem.

Check in advance the list for your country in the Shopify Payments terms and the Acceptable Use Policy.

Never hide products or describe them differently to get through the review. At higher risk Shopify can set reserves, hold payouts, ask for documents or deactivate your account.

Choose a provider that explicitly accepts your industry. Mollie, Stripe and Adyen have restricted-industry lists too. Get written confirmation before you migrate.

If Shopify rejects or deactivates you, Shopify says you can appeal, reapply or activate an external provider.

Decision tree: which payment provider should you choose?

Is your product in a prohibited or restricted Shopify Payments industry? Yes: choose a provider that accepts your industry in writing.

Do you already have an enterprise contract with Adyen and large international volumes? Yes: compare Adyen as the primary gateway against Shopify Payments.

Do you sell on several platforms and want one provider? Yes: Mollie, with the Shopify fee included for the Shopify part.

Do you need a method Shopify Payments doesn't offer (in3, Riverty, Billink, a bank button)? Yes: Shopify Payments as primary, plus one app for that method.

Do you sell outside the EEA or do your customers want PayPal? Yes: add PayPal next to Shopify Payments.

None of the above? Choose Shopify Payments.

What we learned in the Shopify Community

Real merchant questions, summarised. Not 6th Man cases: this is what others ran into.

Bancontact disappeared just before launch. A Belgian store saw Bancontact through Shopify Payments vanish without explanation. The thread suggested a Mollie app as a temporary replacement; it wasn't resolved there. Our view: we don't set up a backup provider by default, but we always offer more than one payment method. A payment method that stands between buyer and sale is the most expensive PSP. Source: community.shopify.com, August 2024.

Account suspended, revenue blocked. A merchant with three stores couldn't process cards after a Shopify Payments suspension; only PayPal still worked. After extra identity documents the account was reactivated after about ten days. Here too, a second payment method kept sales from stopping completely. Source: community.shopify.com, October to November 2024.

Buy now pay later in the Netherlands through another provider. A Dutch merchant wanted Klarna or Riverty and saw an extra Shopify fee of 2%. That fee does apply to external providers. Klarna has since become available through Shopify Payments in Belgium and the Netherlands; Riverty and in3 are still only available through another provider. So this thread is partly outdated. Our view: Dutch customers rarely ask for in3 or Riverty, and Klarna through Shopify Payments is usually enough. Source: community.shopify.com, September 2023 to November 2024.

How 6th Man helps

We don't pick a provider on gut feeling. At intake we look at your current payment mix, who your customer is, your ticket size and which fees you can carry. Then we run the numbers on the options and set up the configuration, from Shopify Payments with PayPal to a combination with Mollie or Adyen. Start with the payment simulator for e-commerce managers and discuss the result in an advice call with 6th Man.
